I have that set, but I still get the message to Reload Reload All and that's just opening them in Unity not even changing them anywhere else. Visual Studio is still open in the background but I get the message a lot.

I found the easiest thing to do is just add scripts from within Visual Studio, this solves all the problems and makes for a much better workflow.
Would it break something when switching back to Unity? I recalled moving folders around in the Project Explorer affects some crucial Unity stuffs. And the same goes for Unreal Engine 4 at one time.
